MPE files are just the shortened version for the more common MPEG extension made by the Moving Pictures Expert Group. Videos that are encoded with the MPE file extension are using the MPEG-2 compression algorithm with progressive video formats sampling at about 1.5million bits per second. MPE is an older extension for MPEG-1/MPEG-2 program streams, while MP4 is a modern container that typically holds H.264 or H.265 video with AAC audio. MP4 delivers comparable quality at lower bitrates and is supported natively by web browsers, phones, and current editing software, whereas MPE files are often unrecognized by browsers and mobile devices and may need renaming to .mpg or a versatile desktop player such as VLC. Choose MP4 for any new work; MPE is mainly relevant when handling existing legacy files.
